I did a bulk repost and mistakenly reposted a item that had already sold. Someone purchased the item and now I can't cancel the order. I already contacted the buyer and refunded the payment. How do I clear this up?

You are not alone in doing that
If you have contacted the buyer, grovelled, and refunded payment in total, then there is nothing more you can do.
Except await feedback with baited breath
Hopefully you will have an understanding buyer who realises that mistakes DO happen.
You can go into the AAL for this transaction and right at the bottom of the list is "Cancel Sale" - add your reason and FVF will be refunded automatically.

I don't think it is an option if the buyer has paid for the item, only if they have opted to buy and then backed out before paying. Someone more experienced in that feature will no doubt correct me if I am wrong.
Though I don't see why eBid should be expected to lose their fee. They carried the item you listed and brought you a buyer - and so are due their fee. The fact that you were not able to complete the transaction is not their fault.
My apologies, looking back you never mentioned recovering fees - that was planted in my brain further down the thread by a reply.
I'm not sure there is much you can do then - just let it go. I've never been in a similar situation though, so maybe someone who has will know better.
If the buyer was understanding about the situation and polite, you could maybe leave some feedback to that effect for them.
Try using the Blackball feature and add your customer to the list. There should be option/reason why you are blackballing, tick that bit and add to list. Then you can un-blackball the customer and make things whole again. Hopefully it will cancel out the purchasing transaction.
I would explain to the buyer first of all, communication is everything! Usually if you communicate, issues can be resolved easily
